I was able to locate the mods_registry.json file, saw that it still contained a reference to my empty mod, and deleted the file, assuming that the "launcher" would regenerate the file upon opening. Having similar problems to deserk: I have never actually managed to successfully get the new "launcher" (I put it in quotes because I barely consider it a launcher, and a straight downgrade to the previous EU4 launcher) to register a mod manually copied into the "mods" folder in Documents.
